Genome-wide Analysis of F1 Hybrids to Determine the Initiation of Epigenetic Silencing in Maize

Abstract Details

2021, Master of Science, Miami University, Cell, Molecular and Structural Biology (CMSB).
In epigenetic pathways, small RNAs (sRNAs) play a vital role because of their ability to regulate gene expression. Here, we studied variation and initiation of sRNAs in the first filial (F1) hybrid of two maize (Zea mays) inbred lines, B73 and Mo17, using three different sequencing methods to identify some allele-specific loci that can generate sRNAs to trigger methylation and/or downregulation of transcription of another allele in the wild type (WT), but not in the mop1(mediator of paramutation1) parents. We observed the drastic removal of CHH methylation at gene flanking areas in both chromosomal arm regions and pericentromeric regions in the mutant caused by loss of a type of sRNAs called 24-Nucleotide (nt) small interfering RNA (siRNAs). CG and CHG methylation were also slightly removed in all samples. We have identified numerous allele-specific loci represented by differentially methylated regions (DMRs), for CG, CHG, and CHH (H = A, C, or T) DNA methylation, that are important for the dynamic epigenetic cross talk between Mo17 and B73 backgrounds to initiate epigenetic silencing. Our study provides valuable information with respect to the regulation of sRNAs and their targets, including the evolutionary patterns of siRNAs and RNA-directed DNA methylation (RdDM) components.
